So far I have learn a lot from these forums and from poking around in the game files but I still can't figure out what controls the aircraft and ground targets that randomly generate. I understand that a few thing do impact what is shown in a giving mission. like setting a unit to RARE, COMMON, VERY_COMMON in the data.ini but I can't find any hard list that the game pulls from to make the determination on what shows up.

Factor that control appearing stuff:

 

1. Unit data.ini  (Availability timeframe DATE to DATE, NATION, availability flag RARE, COMMON etc.)

2. Unit userlist.ini (IF and WHEN that nation has that unit. This overrides data.ini dates and availability or both origin nation and export as well)

3. Map nations.ini (IF that nation is present on that map at all)

 

From these the game makes a list and chooses. Not that availability is a priority value, so if everything is set to VERY_RARE there will be no difference - as something must be chosen. In case of air defence units, many very_rare equipment may cause empty AAA or SAM sites.

Also remember that if you like a particular randomly generated mission in terms of the basic set up of aircraft positioning, formation etc. you could save it as a template for other missions using different aircraft, time frame .
