Why Are My .tga Tiles Transparent and Lighter in Color?

I'm working on a new terrain and noticed my edited .tga files have this weird transparent effect and are lighter than the .bmp tiles next to them?

 

Does everything need to be .jpeg format now?  And how do you do that these days?

OK, I've figured why.  I'm getting the water effect over the whole tile and the normal thing I do with alpha channels in PS is not working.

I was gonna say, what did you mess up in the alpha?
