Do you mean, "vanish" as in no smoke trail? If that's the case, then it's by intent and design.

I've experienced this too, it is the whole missile that is invisible when playing a mission. It doesn't happen all the time, but sometimes it is like the game fails to "see" the .lod and gives you invisible ordnance.

Go to the weapons editor, check to make sure that the missile is pulling up an existing .lod file.
