That might be the same issue I've been reporting about broken flight sync in FE2. Seems to be a warp-related bug.

Use a clean WoE install. IIRC, WoE + WoV merge was generaly avoided because back then the game had no means to sort planes by terrains, so in single missions the planes from Europe appeared in Nam and vice versa.
